Fun fact: The reason for the sawed-off wings was actually NOT because of the change done for the events of Sep. 11, but rather as pointed out by the developers being that the Dodo was never meant to be flown by the player at all, and was meant to look that way.
Although, the short wings on the plane does have a little story in it as explained through some of Donald Love's missions, such as in "A Drop In The Ocean", where the Dodo was the particular plane that dropped the decoy packages into the ocean, then later in "Grand Theft Aero", the same plane is then seized by the feds, being stripped and taken apart as a part of the warrant to search the plane. Even though clearly two different Dodo types were used in the missions (the standard one and the "DeadDodo", the full-winged, uncontrollable, NPC-flown version), it's still quite a decent explanation to it nevertheless.
